FLAC files, alternatives to iTunes for iPhone sync?

For FLAC files, I convert to mp3 first and add to iTunes and use iTunes to sync to iPhone. Is there a better way?

Well you can try to use the foo_dop plugin which is a FB2K iPod manager. It will sync with your iPod via Foobar2000 as well as converting any unsupported file formats how you choose as one process.

I'm using version 0.6.9.7 with an iOS 3.1.3 iPhone and it works fine. However I think it gets less stable as the iOS version increases.

I don't know of any other way to get music into the iTunes library on your phone, but if you use any other music apps that have their own file systems, there's a nice little program called DiskAid that gives you an Explorer-like view into the iPhone file system (within limits). For apps with folder support, you can create new folders on the phone with DiskAid and drag and drop files from your PC or Mac into the folders on the phone. Within an app's file system, you can move files, delete them, rename them, etc.
