Using command-line to convert audios?

I would like to use a command prompt terminal to convert files using Foobar2000. Is it possible to do so?
I can't use the gui interface, since I want to be able to do conversions through my own program. I am aware that most encoders do have command line interfaces, however, I need to convert video game music(nes/snes/nintendo ds..) and I was unable to find anything else than a winamp/foobar2000 plugin(game emu player) to do this task.

Preferably, I'd like to use the plugin directly without foobar, if that is even possible?
Alternatives would be great too;

*edit: I'm new to these forums, and it seems the author(kode54) of the plugin is registered here. Hence, I'll ask kindly if there is any way for me to use his creation for my projects, and how could I do so :)
