Why does my playback skip?

I recently bought some new audio equipment, it all works great but I can´t seem to figure out why my playback sometimes, totally random, skips. Its just silent for a couple of ms, and then music returns. I've been trying around with diffrent settings for sampling rate, etc. But it doesnt seem to help. I thought it was just Foobar2k and the Kernel streaming first, but its in PowerDVD too.
My hardware is: P4 3.06, 512mb dual-ddr, Audigy 2 platinum. Connection to amp (Onkyo SR600E) thorugh high quality S/PDIF cable. Using the connection on Live drive, if that matters. All drivers are up to date.
Any help would be greatly appriciated!

Does the same happen with analog output?

Did you try to enable fb2k resampler for 48 khz?

I used to have analog output, but I never heard skips then. And I dont hear skips when using my headphones either.

Yep, the SSRC resampler is enabled in foobar2k, running @ 48 khz right now.
