APE => AAC (MP4) + Covers + foo-doop....

Hi to everibody!
Yesterday I bought an Ipod Nano. Now I have to complete the work I started months ago.
I have read my previous posts plus some other. I try to resume what I have to do and the tools that I suppose has to be used.
1) All my cds are ripped with EAC in .APE. Everithing is well tagged and stored in directory in artist/album structure. Now I have to convert .APE to AAC/MP4 (what is the difference beetwen these formats?).

2) I have new cds to be ripped. I would like to do the job in "one shot" APE or FLAC files + AAC or MP4 files.
REACT 2 . Is the file name convention respected in this process?
3) I need to download all the album covers. Where? In the same directory where the files (APE + MP4) are stored?
What are the best tools you suggest to use?
4) To download my music on the Ipod I must download the F2K add-on FOO-DOOP and then use it. What happen with the playlist on foo? Are they correctly downloaded on the Ipod?

Any suggestion?
Is this a right sequence? Missing some steps? Some magic trick to do the work quickly and correctly?
